The skin above the 'incision' was your inner foreskin that covered the glans. This skin has a very different texture and, in some people, colour from the outer shaft skin. It will probably become a bit greyer in time but I'd say it will always be visibly different in colour.
The bunching of skin sounds like you've been given a loose circumcision. Short of having it tightened up there isn't anything you can do about that. Some doctors remove a conservative amount of skin so that erections can be easily and painlessly accommodated.
Three months is too soon to judge the final result but I'd say there will be no 'straightening out' of the shaft skin. If anything this will loosen up in time as almost all circumcisions do.
