Clue 1: So they possibly are bruising.

> I said masturbating incorrectly because I thought the correct way of masturbation was to retract the foreskin and leave the tip of the penis visible.

There is no correct, other than the way it gives you pleasure, as long as it does not hurt and you do not do obvious damage. What you were doing is a perfectly common and safe way of doing it - some try it just to be "different", some prefer it.

> I did it with the foreskin still on top, as it cannot be retracted (yet).

But even though you have not got it fully retractable, you can do it with the whole hand, back and forth.

> Also it never hurt at all unless I had done it loads of times in one day.

Well, you and everyone else of course!

> They ... started to appear months after I had begun masturbating and ... in the same places where my thumb and fingers were.

Clue 2: Due to repetitive pressure.

> My foreskin is fully retractable when flacid but only goes down about half way when fully erect.

Then one way and another, you can practice pulling it back - and forward, back and forward.

> I have olive skin, but theses marks/blotches/scars whatever are darker than the rest of my skin.

Clue 3: You have dark skin, and repeated minor trauma - exactly what you were doing - causes the development of more pigmentation, because your skin is ready for it. In fact, it's just like a suntan, but due to pressure instead of sun. Some of the pigment may be residual from the persistent bruising, but it really does not matter - any "injury" is trivial and will not cause any bad effects.

So, it does not even matter if it stays there (and does not need a biopsy, because the reason is perfectly obvious). Mind you, were you to show it to a doctor and not tell him the reason, and he was not clever enough to guess it, it might worry him and he might even suggest surgery!
